Yes, they happen sometimes after the updates. Here's how to fix it-
Open up your finder and go to applications. Right click on POTCO and click show package contents. Then scroll down to a folder titled "cache" and expand it and delete ALL its contents. For me, I think it was over 900 items. This should set your in-game graphics straight.
I had to do this after both the Port Royal and the Tortuga updates.
