It just sounds like a bug or game lag. Step up to a rowboat and a green circle should show up. At that point it should say press shift to enter. It sometimes asks you to push shift a second time. When your ships show up, if you click "board", you will eventually board, but sometimes it takes a while before you can see that. If it doesn't work the first time, back up and walk up to get the green circle again. Sometimes, I have to try a couple times. I hope that helps.
