I know that when I play pirates - the old CPU and Video Card Fans go overdrive (its actually quite amazing just to start the game - and within a minute hear the fans speeding up to full speed... then exit the game and 10 minutes later slowing down again...)
It does sound like an overheating issue - if its a laptop you could try to get a 'cooling blanket' for it, else, if its the main comp possibly better / more air circulation is the answer (espically if the vents are clogged with dust)
