The new fog system is coming out in the next update. It's on the test server now, so it shouldn't be long.
However, there's no evidence to support that the second story quest will be about the Kraken, Jolly Roger, ghosts, or anything else.
Until it comes out, all we can do is guess. For all we know they want to go with the movies and we'll have to kill the Kraken this story quest, and the next story quest will involve getting rid of Davy Jones.
All we can do is guess as to what the story quest may be.
