Jolly Roger as a re-spawning boss would just be annoying. Besides, nobody could beat him!
Davy Jones? He can't step on land, it's true. (See above post) I doubt he'd be on a flag ship as he is easily as powerful as Jolly Roger (If not more so) and you'd still have to fight him.
Beckett? Please everybody. WHY DON'T YOU GET THIS?!! He wouldn't be able to defend himself against Jack the monkey. He's a great strategist and could easily bring about our downfall through treachery, but definitely not through battle.
