Any WORKING flying glitches left?

After they got rid of running off normally, I did find that jumping through the front of a frigate then moving out of the ship worked, but I quit after then so meh....

You know, after playing this game for over a year now, I've never glitched, apart from the sailing one (where you are invisible to others) anyway...
I never see navy or skeletons on other 'normal' enemy ships - apart from a flag ship! And maybe a Helmsman, so I guess the question is - Am I missing something here??

No, what is generally being seen on the ship is what would be considered the helmsman. Every ship has one, they are just not always visible. When opportunity to board an enemy ship comes.. generally by some get off ship glitch, you can usually see them since you are close up (on deck).

I did see one reference in prior posts about killing several enemies on board, I dont know how this could be unless they waited for the helmsman to respawn (assuming they do) after defeating him.

Aye, there should be a helmsman/captain/etc on every enemy ship, not just the flags. They will re-spawn but it takes about minute for them to do so. It is easier to knock them down for a flag but with enough precision, one should be able to take out whoever is on deck with cannons while fighting (sometimes a broadside will hit them by accident).
