Now, as to the point about the story limitations...
There is a valid point to say that now the 4th movie is coming, they may break us out of this trap the writers set. However, doing so would effectively lose Will and Elizabeth, Davy's boys and Cutler Beckett (who's around in spirit only any way).
But, the more like answer is they will simply go sideways and try to ignore the glaring issues between the films and the game. You film geeks will have to deal with the fact that any big changes will ruin the time line. Sorry, thats the way it would have to be.

As I've said before, the answer to this whole thing would lie in one thing - EXPANSIONS! This game seems to be set between 1 and 2, so let it be named as...
"Pirates of the Caribbean: The Rise of Jolly Roger"? And then Disney could come out with a sequel called
"Pirates of the Caribbean: Extinction" which could be set during the events of both the 2nd & 3rd movies, when the EITC captures the Heart of Davy Jones, and begins its actual MASSIVE campaign against pirates. How about that? We would have two or three story quests for each expansion.
But the main thing is that none of these story quests should make DIRECT contact with the movies' stories, for then it would be as good as playing the console version of the movie game. For example, if we have a story quest about Davy Jones and the Kraken, it should not be about Jack asking us to look for Jones' heart. It could be about Jones wanting El Patron's Cursed Blades or hunting down Tia Dalma (causing chaos everywhere)
But the second proposition one could make on the game and its relation with the stories, is to leave the game AS IT IS, but make all the characters play their own stories in it. Because, if you take the basis of my previous paragraph, then we can have a story quest about Cutler Beckett/ Davy Jones / Tia Dalma wanting you to hunt down Blackbeard, which could culminate in some serious combat. This is because, during the events between 1 and 2, EVERY character, from the likes of Blackbeard to Jones to Jack to Beckett would be alive! So there are hundreds of possibilities you can make out of this. Davy Jones troubling Jolly Roger, so you have to fend him off.
It really doesn't have to be that we go to Singapore to find the charts, or cross the Farthest Gate to bring Jack Sparrow back. No. It's a game with the setting of PotC, so while all these exist, the game developers can be as innovative as they want with their characters.
I think I've set all my points over here for y'all to read. You may debate over all of this as much you want. I'm done
