The boss battle is clickable from the journal screen. Once your reach that part in the main quest, there is a button at the top, if I remember correctly, to press. It is where you steal back the Black Pearl (though it was seriously buggy).
After I completed it, a split screen came up saying stay tuned for future expansions or something to that nature. A quest then popped up to visit some person on Padres, which I did. That appreared to be the end as nothing else has came up. The journal says 100% complete for the Black Pearl Chapter as well.
